Nezumi ran away from the city's Special Security Area. From that moment on, Shion's life is changed forever... La historia tiene lugar en una ciudad ideal conocida como "N º 6". Shion, un niño criado en el entorno de la élite y privilegiada de su casa, da cobijo a otro chico, que sólo da como nombre "Nezumi" (que literalmente significa "ratón"), durante su cumpleaños numero 12. Después de pasar una noche lluviosa con su nuevo amigo, Shion descubre a la mañana siguiente que Nezumi lo ha dejado y ha desaparecido sin dejar rastro. Cuatro años después, Shion presencia una serie de incidentes en su entorno, en los que una infección mortal por unas abejas parásitas que hace envejecer muy rápidamente a sus victimas con resultado mortal. El compañero de trabajo de Shion es una de las víctimas y Shion es arrestado bajo sospecha de ser rebelde por cuestionarse la implicación del gobierno en el asunto. Mientras Shion es transportado al Instituto Correccional, Nezumi aparece y lo rescata. Tras estos hechos Shion comienza a descubrir la verdad oculta detrás de la Ciudad No.6.
